The battery may have run down too far or is "worn out". Test with a multimeter and/or a load tester. It would not make sense for it to have a problem like you have explained only after changing the alternater. Like Delk said check the spark and fuel to make sure they are both getting to where they are supposed to be. If the battery is worn out it will not provide enough "juice" for the coil to fire and show a spark. Removing the air cleaner and pumping the throttle will show gas being squirted into the carb.
The rough running also sounds like a bad or weak battery. Is the water level in the battery full (if it can be filled) or is the battery "bulging" at the sides of it?
