beleive it or not, I have heard of a dipstick not being inserted all the way can cause a rough running motor. I have not personally experienced this, but possibly, it could be a reduction in compression/pressure that's causing it to happen...more than likely, it's a vacuum hose or plug wire that was knocked loose, but worth double-checking the dipstick.
