Chris -- The trunk seal is a great place to start. Another area to check is the rear window seal. If it leaks, the water comes in and cascades down behind the rear seat, possibly creating a pool.

By the way, you may want to remove the rear seat and give it a chance to dry out back there. Check for rust while you're at it.
