I have more leaks than the Titanic in my 74, but here is what I have found. I get water in the backseats primarily from the front window seal and somewhere under the dash that runs behind the glove box. Many of my papers, including my original 74 2002A manual, were ruined before I realized it. The water usually just flows to the back seat before it has a chance to really sink in the front seat, so I end up with all that water in the back. Also, the trunk, my primary source of water for the trunk is the rear window seal running down behind the seat. Check the real panel behind the rear seat and see if it is warped, wet, etc.
As for my spare tire well, I have a 3 inch hole rusted out in the bottom of mine, so obviously I had water there at one time, but not now.
