I've kept the ballast resistor in my system, as was suggested to me by the salesman at La Jolla Independent, where I bought my Ignitor and Flamethrower. The Pertronix instructions also suggest using the ballast if you currently have it. I understand that with the Bosch Red Coil, which has an internal ballast (right?), you can bypass the external one, but wiring to the coil may differ.
