I did jack up the front of the engine which helped some, but not enough. But, if all else fails, read the manual. Duh! I forgot to remove the flywheel to torque converter bolts as you also said. Partway through I discovered I also missed removing the kickdown cable and the front-bottom bell housing plate, but this was early on. Roadblocks! Until now I'd never removed an automatic from anything before. What a pain! My arms are beat! Its really hot here the last couple days (90+) and this doesn't help.
Peter S: Put a jack under the front of the oil pan (use a block of wood between) and jack up the front of the engine which will lower the rear. Remove your distributor first. I had a real tough time getting the 5 speed in, for the same clearance problems. Oh by the way remember to remove the bolts from the flywheel to torque converter. Peter
