Get new copper plated nuts and be sure to use some copper based anti-sieze compound on the threads. The nuts are relatively inexpensive at your favorite '02 parts house.

Either type of stud will work. Before your take off the old stud(s), measure the amount of the stud length that was threaded into the cylinder head and duplicate that with the new stud(s).

As for cleaning the threads, get some brake cleaner and some Q-tips. The amount of time you spend doing the job right now will save you the trouble of doing it again.
