On the metal tab from the original tranny mounting point to the new tranny mounting point on the Top end bracket, there should be a cutout (where the tab is ground away to allow clearance for the cable to go through) on the tunnel side of that tab.

If they neglected to grind it away, either drill a hole as you suggested, grab a die grinder or a dremel and clearance it yourself, or for that matter, IMO that portion of the bracket only serves as a locator for the final mounting points and could probably be removed.

Let us know what you end up doing.
