I flushed the system thoroughly when I replaced the radiator last summer. Water flowed fine, I just opened the valve (so I thought) and let it flow. Seemed pretty clean then. I'm thinking its an air bubble. I've never needed to use it since I bought the car till recently so I don't know if it worked ok before I bought it.

More likely a blocked 25-year-old heater core than an air bubble (it used to work, right?). Disconnect the heater hoses from the engine and hold a garden hose up to one of them and see what comes out the other end. Have your wife operate the heater valve at the same time to see if it changes anything.
