A properly installed wind wing gasket should not interfere with the closing of the window. Also, a new gasket is relatively soft. It could be that your gasket (i) is not installed correctly, and/or (ii) is not soft enough to allow the window to seat properly.
You might want to try something on the rubber to soften it up a bit. I suggest Gummi-Pflege... this stuff is available from the dealer for a couple of bucks a tube. It is intended for treatment of seals, and is a bit like Vaseline. Also, try pushing on the frame or glass when you are operating the control mechanism to close the window. Further, it may help to move and reposition the seal with a small screwdriver while you are trying to close the window.
