I'm thinking of drilling holes in the bottom inside door shell so that rain water will run out. I'm getting rust on both lower doors. Is this a wise move?

I would probably not drill any more holes. The best you can do is replace the plastic sheeting protecting your door panels, and make sure this is water tight. Water runs down the outside rubber squeegee anyway, so you will get water in the door, no matter what you do. I like to use body wax in my door shells-sprays out as a liquid, then firms in wax form (is like waxoyl?) This helps prevent moisture from forming in the tight areas. Just make sure they're clean/free of dirt before you spray.
