Hey if its not all they way through, i'd clean it as best possible and coat it with some rust encapsulating paint like POR15 or zero-rust. The flap is supposed to be there and there is another at 180° from there. Mine were really well covered with seam sealer so unless you dug out the sealer, you would never know. Most likely these were for removing paint after dip painting operations at the factory.
