This is not a real common problem but it does happen. The technician is right, there is a bulletin to drill two holes and install new drains to prevent the water entering the E-box. You are lucky to have just the Control unit go bad, in an extreme case the water can short out the control unit and cause an injector to short out filling a cylinder with fuel and hydrolocking the engine.
