I believe the dealer programs both based on a preference sheet that is filled out. At least that's what happened when I bought my 323i. I don't see how an owner can program the key, it has a chip in it.

But the owner can choose options for both.

Also, with 2 keys, you have the option of programming each key to behave differently (e.g. lock doors automatically while driving, etc.).
