This may of no help to you, but..

If the rattle is also caused by the radio -it's possible that something is around the speaker in the passenger door or the speaker itself is loose.
Accessing the speaker probably means door removal which I hope someone else can help you with. Also, why don't you post a message to E46 digest to which you can subscribe by going through

Noises are due to parts not fitting properly together or something which is not fastened the right way. You can usually detect them by having someone who is not driving, accompany you and try and localize the area. Once you have localized the area, try to duplicate the noise when the car is stationary by banging on the part of the car with you hand. It may just be as simple as a broken or misplaced plastic insert for the door. You can try a look up at the drain holes with a small flashlight or perhaps the part itself will be visible.
