Your noise sounds very much like the click/thunk that my '99 328i started making last spring. My noise only occured when the outside temperature was below about 70F. So all summer long it was generally quiet. This fall, after a couple of trips to the dealer and a test drive with the mechanic, they finally found and fixed it (YEAH!).
The fix involved lubing the control arm bushings. Have your dealer look up bulletin # 31 01 99. I hope it fixes your problem too.
