You can put a little padding under the shifter boot and cover that little gap. I wrapped a small piece of foam strip (such as used for home window a/c sealing) around the shifter rod underneath the boot (held in place with rubber band).

While you're dismounting the knob, I also would put some loctite on the setscrews (and keep the allen wrench inside car just in case).

I was going to just turn down the shifter rod on my lathe to have the thing sit lower, but scrapped the idea after learning you have to access the underside of car.
