E46 ROOF RACK (archive)

I currently have an M3 E36 with a YAKIMA rack. The rack system was expensive(although not that significant compared to the price of the car) and is of good quality. I have bicyle and kayak atachments as well as a faring for wind noise. I just put a deposit on an M3 E46 for delivery in approximately October. Unfortunately it looks like the rack will not be optimal for the new car. I am very hesitant to use the clips that fit the tops of the doors, and the archives report problems with these for the E46.

Does anyone have experience with the BMW or THULE racks that mount to the covered studs on the roof of the E46. That system looks nice in that it should not damage the paint. Can those systems acomodate a mountain bike? A kayak? Is a faring available or necessary? This is a major concern for me. Any help would be greatly appreciated.
