Car is basically acting like an organ pipe. Non-turbulent air flow across the opening makes it oscillate with a real deep note. When you open a side window it reduces the internal pressure oscillation (like a lossy pipe). With seats folded down, there is less sound absorption inside so the resonance is stronger.

I have had same problem with Prelude, Integra Coupe and wife's Volvo. I don't like 3rd party wind breakers so I have just cracked windows, or closed roof opeining to half or less, depending on weather. Both seem to work enough.

It is fun having the roof opening in any kind of half-decent weather. Have fun!

: Hi! I installed the oem wind deflector this afternoon to cure some of those wind noise when the moonroof if fully retracted, well the wind noise was gone but it was replaced by a deafening sound, does anyone with the wind deflector installed have the same problem? It goes away when you open one of the window slightly open, is it really designed to do this?
