It is not going to be the floor mat clips - they do not penetrate the floor - nothing does.

I would be suspecious of the sunroof. There are 4 drain tubes (one at each corner).
The front ones go down through the A pillars and the rear ones go down through the C pillars - into the trunk and out the sides - you can see the black plastic tubes going out the body juyst above the battery and behind the stereo amp. If any of these are blocked (or kinked in the trunk area) they will not drain - and guess where the water is going to go.
