: I haven't looked at my E39 but in past E34's and E28's there used to be a little hole that would act as a rain gutter in the sunroof. If this hole is blocked with debris then the water might not have anywhere to go until you open your roof. I've also found that it's a good idea to lubricate the rubber seals once in a while to keep them from drying out.

Watch out for the trunk seals, too. As my E34 aged, water would enter the trunk, particularly if the car was parked nose down hill. The seals will come loose with time, and need to be re-attached and treated.
