after inspection 2 my automatic trans shifts (archive)

Hey guys,
I just got an inspection 2 about a week ago (47000mi) Before I left the car I told my service writer that the automatic trans was shifting abnormally rough. Well ever since I got it back it seems really unpredictable now. Sometimes rough always in 2-3 sometime smooth (all under similar driving conditions)...what gives?! I recall him reprograming the eprom, anyways to correct this? TIA!
