First, I congratulate you for a nice job on the audio installation, I will do the same fabrication job in the trunk too when I do mine. Regarding the noise, I have the following recommendation you may want to try if you have time :
1) Unplug the RCA's from the amps, then power on the system to see if you still hear those whining.
2) If it stops, then it is the amp. You may have to install noise blocker on the amp power lead and/or the remote turn-on power lead.
3) If the noise does not stop, then it is from the pre-amp signal, make sure the pre-amp cables are not running parallel with the power cable to the amp. In addition, make sure you have a good shielded cable between the place where you tapped into the factory wiring and the amp. In some of my past installation, the noise disappears as soon as I use a different RCA cable. Remember, not all shielded cable on the market are the same. I did experienced a 'SHIELDED' brand of cable that is not so shielded at all.
4) DO NOT use the unused power lead for the factory amp from the wiring harness for anything. This power lead run parallel closely with the pre-amp signal in the factory wiring and if you use it, it may transmit noise to the pre-amp leads. The factory amp may have some form of noise suppression built-in. Actually, some aftermarket amps have the noise suppressing circuit built-in too, e.g. ADS, Soundstream.
