I have had the front windshield replaced on my GS400. It was done in my garage (not at the dealer or a shop)...the whole procedure took no more than 2 hours. They used a silicone-based sealant. The only things to look out for are:

1. They use original parts, not aftermarket.

2. You should not let the interior get too hot with all the windows rolled up for a couple days while the sealant completely sets. A hot interior creates pressure inside and could "pop" the windshield out.

3. Finally, for the front windshield, you need to ensure that the wipers are correctly installed after the windshield has been replaced. In my case, this was messed up and I had to take the car to the dealer to get this corrected. For the rear windshield, the things to look out for are the electrical connections to the various antennas and the defroster.
