...when I did my upgrade to 2001 lights, I used the sockets from my old ones because the dealer claimed that they weren't included in the deal. You are absolutely correct in stating that the old sockets dont fit. Here's the trick... If you are handy you can get the sockets to fit just fine. You see, the nipples on socket base are bigger than the ones on the new sockets, so you have to be a bit crafty to trim the nipples to fit.
First things first though. I would just replace all the brake bulbs then go from there.

The new sockets themselves do not fit. Also the lightbulbs "pins" are slightly different. I was able to use one of the old lamps lights, but not the brake light because of the pin difference.

This may seem pretty obvious, but check the third brake light bulb on the deck. Sometimes when the filament is weak or near its end, it will cause the error message. Also, use the bulbs that were in your old lenses, if your using bulbs that came with the new lenses.

John, I don't have your email address anymore so am posting here. My new clear/red tail lamps for my 1998 740i are causing check brake light error messages now. The lamps all appear to be working fine, but the check brake light won't go away. I did remove the bulb holders and replaced them and the error went away for a short while but then reappeared. Any ideas? Suggestions?
