Suggest you try 3M Imperial Hand Glaze. It available at speciality auto parts stores, like Pep Boys. Use a microfiber cloth, also available at Pep Boys or Wal*Mart. Microfiber won't scratch the surface of fine finishes. After washing the new cloth, go to work with the 3m imperial hand glaze. It's amazing how well it removes "minor" scrathes. If the scratch is too deep and doesn't go away after several passes with the glaze, try a more aggresive polish, and work your way back to a final finish with the
hand glaze. Be careful not to get the polish on the leather trim as it will darken and may stain.

The best thing to do is remove the wood trim and work on it outside of the car. The center wood work is actually very easy to remove. Start by pulling the shift knob straight up, firmly. It will slide off and press back on. From there pull the leather shift boot off by hand and remove the screws under the boot. Look for additional screw in the rear of the trim psc. and remove those as well. Take the wood trim to the kitchen table, open a cold beer and start rubbing out the scratch and the entire psc until it shines to your satisfaction. Finish with a coat of quality car wax to protect the finish. I prefer p21s wax, but any high quality wax is OK. Good idea to polish the shift knob at the same time as well.
