Ive had these problems myself. It seems practically impossible, as far as I know, to get the 3 "endlocks" (the 3 places where the sunroof stops in a set position), to get these into the right places after removal.
What you can do is this: Pull out the 2 retract-strings (make sure that the roof is in the slides) Now try to make the stings hatch onto the winder at the exact same time.
You will get the sunroof to work again but the endpoints will probably be in strange positions.
Good luck....(It really had me sweat)

Correction...not the "retraction-stings" I mean the strings that pull the sunroof forward and closes it.
