Noel ,
What I did to mine was run a bypass line , sounds like youre thinking of this already.
I wouldnt try to just cap them off.
Could be a potential leak down thw road.
Bypassing the throttle body would have no effect on engine cooling.
The theory behind the OE set-up is to get the engine up to operating temp quicker in cold climates.
When I did this trick I was thinking of making a new pipe without the outlets, but never got around to it, or just quite how to make the pipe.
That was before I ran into David McIntyre's site , he has a race 320 with a S14 M3 engine in it now .
He actually fabbed up a new pipe utilizing home plumbing copper pipe.
Why did'nt I think of that ? Actually pretty easy.
Heres a pic of his pipe , alone ,and on the car.

Pretty cool, huh ?
Like I said he has a badass M3 engine ,but its the same block as ours , so its the same.
I plan on making one similar when I pull my motor out .
Now as far as the throttle body , it wont hurt to leave it open , but I put on some vaccum plugs.
I was thinking that if I ever get into racing my car , like autocross or even at the local drag track (yeah I know but what the hey), that I could rig-up some type of container to hold water with ice and run a pump to really cool the incoming air.
Drag racers have been doing this for decades now.
Is that the paint scheme that you plan on running when you rally it ?
Hey I spent some time on your site last night .
Pretty cool stories , I have similar experiences with my old Volvo 264.
Off roading , that is.
Last time I checked out your site not much was up.
