How was it towed? If put in neutral and towed by the rear wheels this could be a problem. BMW/ZF has a towing proceedure in the owners manual.

The transmission shifting is done through computer VIA the throttle position switch on the side of the throttle housing. This is really a potentiometer that tells the transmission when to switch VIA a 5 volt system.

I don't think changing the alternator could cause a transmission failure. I do think if it cost you $800.00 for a tow and the repair you got #$%*@^.
