How was it towed? If put in neutral and towed by the rear wheels this could be a problem. BMW/ZF has a towing proceedure in the owners manual.

The transmission shifting is done through computer VIA the throttle position switch on the side of the throttle housing. This is really a potentiometer that tells the transmission when to switch VIA a 5 volt system.

I don't think changing the alternator could cause a transmission failure. I do think if it cost you $800.00 for a tow and the repair you got #$%*@^.

Sorry to hear about your alternator failure and subsequent tranny problems. As Jon suggested above, looks like they towed your car with the rear wheels rolling and likely the car in gear. Most car mags recommend you tow leaving the drive-train out of the picture, especially with an automatic. Even with standard cars, they recommend leaving the drive-wheels out of the picture. Advice: Go after your towing company. Get them to pay for a rebuild on your tranny. Your alternator is nothing more than a small power generator and has very little to do with your tranny. Good luck.
