Besides checking the distributor cap, spark plugs and wires. In what order should I trouble shoot a very rough idle. It seems to run smooth when accelerating but it's hard to tell. I have never driven another M6 to compare it with. But it's performance doesn't really kick in until it hits 3000 to 3500 RPMs

Adam, congrats on the new M car. Vacum leaks are #1 cause of rough idle. Some quick checks are to make sure oil filler in valve cover is fully closed, and make sure dipstick is fully pushed in and sealing. (Don't laugh)
A leak in one of the smaller vac lines can also contribute to a rough idle.
I once had a 78 633 which the previous owner had switched two small vac lines and caused the EGR to open at idle, causing a major vac. leak.
