Seems to me you probably either have a bad secondary ignition circuit/s (plugs/wires/distributor) or bad injectors. When the car is misbehaving, I would pull one plug wire at a time until you find one or more that don't make the car run worse. These are the on/e that are not firing (due to poor or no spark, bad plug/s or no fuel (bad injector).

If the wire/s makes a good spark (use care as the secondary voltage is VERY nasty stuff) as you remove it from the plug (but the idle is unaffected), replace the plug/s. You should also check the wires with an ohm meter. If this does not help, remove the injector plug from the injector (the idle should still not be affected) and plug in a noid light (test light). If it is blinking happily, you probably have a bad injector. You can have them tested/cleaned or do it yourself (I made a tester/cleaner from an empty 20 oz propane bottle for about $25). If the noid doesnt blink, you have a bad harness (most Motronics fire in banks of three).

Of course, you could have other problems (sensors/computer, etc.), but these are much less likely than the above mentioned sources. After you eliminate them let us know and more suggestions can be offered.
