I had the same problem 6 months ago.
I have a 5spd. so this might help!
I think it was the transmission mount kept hitting the drive shaft.
I can't quite remember but try to look underneath and look or feel for anything hanging or loose.
Whatever it is it is probably something coming in contact with the drive shaft.

I just bought a 1986 528E. The seller told me he replaced the auto trans and the carrier bearing. On takeoff and shifting there is a thumping noise that sounds like it is under the center of the car. I doesn't feel like the trans is slipping. Could it be differential?
