1. Should I use the factory amp or just junk it? Do I get better sound if I use it?

Discard (or don't use) factory amp, wiring, and fader.

4. I planned on re-wiring all the speakers since they use a common ground. Is this necessary?

Yes!

Any other advice?

Respect how much audio technology has improved in the last 10 years. My car had the factory speakers and an Alpine CD player (at least 5 years old). I replaced the set with $130 Sony CD player and $150 worth of Polk Audio speakers (on all new dedicated wiring) and the sound is unbelievably better.
