1. Do I need to upgrade the master brake cylinder and booster?
No.

2. What size wheels do I need? I have 15" bottle caps on now.
I had bottle caps when I did the conversion also - they fit fine. Note that the E32 used these wheels too, not just the E34.

3. What year 740 and 540 do I need to get the calipers from?
