As far as bubbles in the clutch hydraulics; I would bleed it again with a pressure bleeder. This might normalize your clutch pedal position. It's highly doubtful that your clutch is going bad... Mine was still fine at 178k! when I replaced it. I'm almost certain your problem lay within the clutch hydraulics. Also, The only problem with over filling the clutch/brake reservoir is that you might get brake fluid all over. Brake fluid will eat your paint overnight! Wash it off with water.
Question: Why did you have to make a pedal stop? Is it for quick shifting?

Had my brakes bled and super-blued last week by mechanic. A day after the service, I had a squishy clutch that released right near the floor. Air bubble I assumed, and it self bled in about a day. Now clutch pedal feels stiffer than ever and release point is much higher than before the service, so much that I was able to add about an inch to my homemade clutch stop. I assume that could just be due to the newer fluid, but why so much stiffer? Or is my clutch starting to go (only 86k miles)... Did notice that the brake fluid reservoir is almost completely full - can this be overfilled?
