I just converted to the 540i rear brakes this weekend too and I'm having pretty much the same problem. I did a thorough manual bleed of all four calipers and the pedal still feels a bit soft. However, I have a new master cylinder and my "brake bomb" seems to be in fine shape.

Just completely rebuilt my brake system. Changed rear brakes to 540I rear brakes. Having problems with the brake bleeding. Completely bleed the system, brake pedal hard near top of petal. Start engine and the brake pedal gets mushy and can be pushed all the way to the floor. Tried bleeding brakes with engine running and the results were even worse. Re-bleed engine not running and am back to hard brakes as long as engine isn’t running. What is wrong? Have bleed brakes with manual brake pedal method and with hand held vacuum bleeding device. Have changed order from farthest to nearest, and reverse, without apparent change. Something else in the brake system must be trapping the air and is only releasing it when running. Near advise.
