I am not sure if it is actually rubbing against the drive shaft but I know exactly what you are talking about. I put in a Bav auto short throw shift kit and the problem disappeared. Only the top portion was usable because the bottom portion of the linkage was too long on that kit for my '85 325e. Could be worn plastic bushings or the m3 linkage may not be 100% compatible. You may need to use the stock lower half and use the M3 upper half with new bushings to get rid of your problem.

I just bought a E30 M3 shift lever for my '87 325iS, and when i shift into reverse, it slightly rubs against the drive shaft, and when i really throw the shifter into reverse, you can feel the shifter grinding against the driveshaft, how do i get rid of this?, should I get new shift bushings?
P.S.
where are some good jack up points for the car?...I've been having a hard time finding a good jack point
