That makes good sense. To compensate for this get a fat girlfriend and throw her ass in the trunk! Or as you had thought earlier load the battery spot in the trunk up with tools. 40lbs is negligible for street driving so I wouldn't let it stop you. I know I keep tools in my trunk and they slide around. If I had that spot available in my 318i I would do it too. The longer battery cables to the trunk mean more resistance to the starter but this too in negligible and shouldn’t be a consideration. Have fun with it.

One of the reasons BMWs handle so well is the efforts its engineers make to keep front/rear weight distribution at or near 50/50 in all the company's cars. A car battery is a rather heavy component (at least 40 pounds) and installing it the trunk of a six-cylinder E30 probably accounts for a 3% (-1.5% front/+1.5% rear) improvement in this area.
