I have just completed my rust repair! and nowit is time to get some paint fixed! small nicks and scratches here and there are about 1k to fix, yet i am wanting to get a cr gearbox also, I have about 1400 to spend for the next 6-8months! What would you guys do? go for the paint or get a cr gearbox?

fix the paint/body. If you get a close-ratio gearbox you should also change the differential gearing. I doubt you'd want to drive your M3 on the freeway with a 4.11 diff and 1:1 5th gear all the time.
