I am moving to Dallas in a couple months and I need to know if any of you all have towed your M3 with a trailer from U haul. I am planning to use the one that lifts the entire car. Are there any clearance problems? I have mine lowered 2 inches.

I transported an E30 325e on a Uhaul with no problems. You will most likely have clearance problems getting it on the trailer.

Where can I get the spring pads that the dealers use to transport their cars? What is the correct way to secure an M3. According to the U haul website, I have to disconnect the driveshaft....is this correct?

Disconnecting the drivershaft is required for the type of auto transport where only 2 wheels are on the trailer. If you put 4 wheels on it will not have to do that. The Uhaul has all the parts you need to secure the car. It comes with nylon ropes that secure both front wheels and 2 sets of chains that go around a half shaft in the rear and one in the front IIRC.
