I found out the window problems cause was the faulty computer control module. (RM1) This module is underneath the driver side door sill and cost about 250USD at the dealer.
I forgot to mention at the beginning the car was in the water for some time. (insurance auction buy) so the water line was about 2 inches higher than the bottom of this computer (half side) so inside the upper half was oke, but the lower was rusty. 3 of the little stuff was totally damaged I imagine that is why the 4th widnow was still working. Anyway I have all 4 windows working.
The rest of the problems are still exist and I continuing the investigation until I solve all the problems. The biggest concern is the Check engine light becuse it is gone now but what a hell was that ON for 2 days ? Also the noise from the middle of the car is still there and the rough idle a few times. Most of the times the idle is pretty stable but once in a while just becomes rough and the car shakes , kind a like when you have only 7 cylinder running. I replaced the plugs to a Bosch 4 platinum , checked the wires and grounds, etc.
