I had also had an after market alarm installed (for the remote entry/close and for insurance purposes). This proved to be a problem because my car (a 1992 euro) had the BMW remote system installed too (without the infra-red transmitter however). The first two were VDO and did close the windows/roof when looking. The last one (a Serpistar) doesn't do that, instead I must hold the lock-button depressed until they are closed (just like the way closing the windows/roof with the key is done). Not nice...
: As a question to the others out there, is there a way to link my Clifford alarm to the stock LED light on the shifter console so that it will blink etc.?

But to answer the question: yes. It's just a normal LED.
