I got the factory rack about three years ago, and I'm glad that I did. It mounts and unmounts in less than two minutes, so you don't have to go to out on Saturday night with a rack on the roof. I looked for months, and found out that there is absolutely no aftermarket kit. I heard somewhere that VW is using the same mounting scheme, but by that time, I just gave up and bought the dealer kit. A trunk rack or a hitch rack is not practical because of the location of the exhausts. You would really need to take both wheels off each time, and what's the fun in that? I got a trunk rack for my old 6er, and even though it was as high up as I could get it, the heat damaged a valuable tire. The roof rack is modular, and there is a range of accessory mounts that work with it. You could use it for a lot of other things too, like snow skis. Only danger is: after you have spent $500+ on the rack, you don't want to have a sub$500 bike attached to it, so budget an additional $3,000 for the latest titanium road bike.
