Like the sunroof problem, the window seal seems to be a pretty common problem. I had the passenger side rip (due to closing the window at 100+ mph speed) at the sealing point, so I paid $300 for parts and labor to repair. Funny thing is, the driver side ripped about 2 weeks after having the other side repaired. My luck! Anyway, the tech didn't get the gasket in all the way in and I had to take it back, and he just pushed it in with a tool that looked like a spackling paddle (about 1 inch wide). Looked like a pretty easy fix in other words. I think you just start at one end and push it into the gap stretching it slightly as you go.
