I'm a little confused of what your battery issue is , but you should be able to charge your batteries using the connection in the engine compartment. The clue is of course is that you need a charger that can supply twice the Amps as normal, since it's going to two batteries. Charging at 10 amps would mean 5 to each battery. Measuring a voltage is not an indication that your batteries are good. You can still measure 12-13 volts on a basically dead battery. The voltage is there, but the ability do deliver and Amps are gone. If you store the car in a cold environment, you might consider removing the batteries from the car, as this would conserve your batteries. Then add a external battery as you do, to preserve you settings.
