I have had the same problem with water spots. Best home remedy I've found is:

1) Wash car with a good car shampoo (these have a less harsh detergent and some natural oils).

2) 3M Imperial Hand Glaze is a clay based pre-wax that is also good for reducing any surface scratches and swirls

3) Finish with McGuire's or Zymol.
