After purchasing my '90 535i a year and a half ago, I too was experiencing this same, slightly annoying symptom. After talking to several other owners trying to solve this problem, I came to the belief that this noise originates not from the clutch, but from the input shaft side of the transmission. It appears this is a common thing and I haven't heard of any harm relating to it.

I've done 2 things to lessen it to some extent:

1. Switch to Redline MTL in the tranny (might result in stiff gearbox in colder climes)

2. Depress clutch when turning off engine. I do this as a matter of habit now.

YMMV.

If anybody has any additional/comflicting information, I sure would like to hear it.
