I understand that the 89's had a lot of electrical problems associated with the circuitry of the instrument panel. That's the only 535i-specific problem I'm aware of. Other general 5-series issues:

Plan on replacing the thrust arm bushings with heavier duty bushings, either from the 750iL or other aftermarket types. Check the ball joints on ther control arms, thrust arms, and front sway bar links for wear if the car's in the 100K mile range, but these are normal wear-and-tear items.

My car also had the radiator replaced just before I bought it last year at 103K miles. Don't know if that's unique or a generic issue.

I wouldn't call the 5-speeds "rare", although the autos seem to be in the majority.
