The clunking rattle is coming from the drivers side, mabye the strut tower mount? Then I saw you post about the clips. I did not check them out before re-installing the tray so they may be a problem. Did yours sound over bumps only, or all the time?

I had the clunking problem noise when going over bumps. It turned out to be a broken top mount of the rear strut. I could actually see the rear tray moving up and down via the rear view mirror. Easy fix, not expensive.
